How Peptides Bind Proteins
Peptides interact with proteins through complementary surfaces involving shape complementarity, electrostatic interactions, hydrogen bonding, and hydrophobic contacts. Unlike small molecules that bind deep pockets, peptides often bind along extended grooves or flat surfaces. This makes peptide-protein interactions particularly relevant for targeting protein-protein interactions that small molecules cannot easily disrupt.
Binding Interfaces
Peptide binding interfaces typically span 15 to 30 square angstroms of buried surface area. The interface contains a mix of contact types:
- Hydrogen bonds: Provide specificity and directionality. Backbone amide and carbonyl groups frequently participate.
- Salt bridges: Ionic interactions between oppositely charged residues (like lysine and glutamate) contribute both energy and specificity.
- Hydrophobic contacts: Nonpolar side chains pack against complementary surfaces, providing the primary driving force for binding.
- Pi stacking: Aromatic residues (phenylalanine, tyrosine, tryptophan) interact with other aromatic groups.
Hotspot Residues
Not all residues at a binding interface contribute equally. Hotspot residues account for the majority of binding energy. Alanine scanning mutagenesis identifies these residues by systematically replacing each interface residue with alanine and measuring the change in binding affinity. Residues whose mutation causes a greater than 1 kcal/mol loss in binding free energy are classified as hotspots.
Typical hotspot residues are tryptophan, arginine, and tyrosine. These residues often occupy central positions in the interface and form multiple simultaneous interactions.
Computational Docking
Peptide-protein docking predicts the binding mode of a peptide to a protein target. Tools like ClusPro, HADDOCK, and ZDOCK model the interaction by sampling peptide conformations and scoring them against the protein surface. The process involves:
- Rigid-body sampling: Generating thousands of potential binding poses.
- Clustering: Grouping similar poses to identify preferred orientations.
- Scoring: Evaluating each pose using energy functions or knowledge-based potentials.
- Refinement: Optimizing side chain conformations and backbone flexibility.

“HAC” reminds you that hotspot residues tend to be Hydrophobic (Trp, Ile, Val), Aromatic (Phe, Tyr, Trp), and Charged (Arg, Lys, Asp, Glu). If you see these residues at an interface, they likely contribute disproportionately to binding.
Practical Tip
When designing peptide inhibitors, focus on the hotspot residues of the target protein. Mimicking just three to five key interactions often provides sufficient binding affinity. Constrained peptide scaffolds like stapled peptides or beta-hairpins can lock the bioactive conformation and improve binding by reducing the entropic penalty of flexible peptides.
